There is a difference between what is unknown and what is being withheld. This list is the second kind — questions the series appears to have answers waiting for.
Synopsis — no spoilers
The series has answered something at every milestone while opening something new. This piece collects only the questions that read as deliberately withheld rather than merely unanswered.
Past this point the article names those questions directly, and says which scenes in which titles they rest on — so it touches every entry in the series.

1. What is in the Black Box
The box the Master of Masters entrusted to Luxu, with the instruction never to open it. Luxu has been carrying it for a very long time.
It has never been opened on screen. It nonetheless keeps reappearing, and χ Back Cover makes it the focus outright. This is the clearest case of a question with an answer already written and withheld.
2. What the Master of Masters actually wants
He wrote the Book of Prophecies and positioned the Foretellers according to it. Why he did any of that has never been stated.
We treat this one as its own piece, with the evidence and the counter-arguments kept separate.
3. What Quadratum is
Introduced from KH3 onward, and explicitly not the same kind of place as the worlds so far — the publisher describes it as a realistic one.
A figure named Yozora approaches Sora there, saying he was sent to save him. Who sent him has not been stated. That Quadratum is central to KH4 is officially confirmed.
